I believe the history went along the lines of some clergy felt the conquistadors were being a little too barbaric and unchristian, so they convinced the Spanish to debate it a few decades later and eventually convinced them to take a break for a few years.

(It took about forty years after contact for the church to declare indigenous people as actually human with the ‘Sublimis Deus’ papal bull in 1537.)
